Dexcool isn't all that great, it has plastic softeners in it, which is most likely the reason GM has problems with plastic intake manifolds.

Actually Toyota red is what's "recommended", not green.
And if the car has Toyota red in it, and some idiot adds green [or drains half the system and fills with green], it turns rust colored.

Gen II 3SGTE uses 1ZZFE buckets.
I don't know if the 2ZZGE has the same size or not, but if it's different it's not going to work on a Gen II 3SGTE.

That's definitely a possibility, AM2 feeds the power to your injectors.

And the drum brake is MUCH less likely to warp the rotor when it's set, unlike the disc brake.
You shouldn't be wearing out your E brake shoes, if you are they're probably out of adjustment.

You're much better off replacing the engine than replacing the ECU and harness.
If you ever have to have an OBDII inspection, you will automatically fail because you won't have OBDII anymore.

I don't believe the 91 MR2 engine had a knock sensor.
If so, you have several problems.
First off, your CEL should be on, if it's not, someone disabled it. This is bad.
